I recorded a live album and placed the track markers in the middle of the applause between two songs, but on playback I can here the transition.

Hi,

With a live album like this, the best thing is to fade the tracks in and out.  To do this, press and hold the Alt key and drag the little square boxes that appear on the track break markers.  Zoom in for better precision, and press (also) the Shift key to drag the green box instead of the red one.
